There are a lot of ideas about why witches were demonized, hunted, and silenced. If you look over the last 2500 years at demonization, evil, and morality as it relates to power, you will find in the shadowed corners of history that any person who had power that was not under the control of, or in service to, the polis, or the centralized power, was, in fact, demonized.
Respected people in various cultures like the goês in Greek, and, yes, the ones called witches all over Europe, found that, almost overnight, their titles now represented something detestable. And this tactic was repeated throughout history, including being adopted by Christians during their campaigns to centralize power for themselves.
When you centralize power and you make justice the purview of the state or whatever "governing body" is using this tactic, you create conditions for people to lose their ground. That is, they lose their root, their connection, to earth and to their own bodies that carry the truth and knowing of right and wrong. Just as crucially, you cut people off from a tremendous source of power to their body to hold steady, to have energy, to voice, to fight, to simply stand and say "no".
This makes people easy to manipulate because what they then must rely on is the information being brandied about or on external authority because they themselves no longer have authority in their own person. In other words, people can become confused, afraid, ungrounded and more likely to tolerate greater and greater injustice.
You don't target witches and other people outside of centralized systems of power because they are morally "bad" or "evil". You target them because they are rooted and will not give ground to injustice.
Further, they know ways to enact justice that are not gate-kept by people who have vested interests in certain outcomes that have nothing to do with justice at all - ways to enact justice that can, and will, impact those that are are unjust to individuals and entire communities that they cannot insulate themselves from regardless of station or wealth.
In other words, people who function outside of centralized systems who stand their ground and know ways of enacting justice outside of, and inspite of, those systems are seen as a threat to the interests of those in power BECAUSE THEY ARE. Not because they are evil, but because they cannot be controlled, confused, and manipulated and they have means and ability to enact justice on those that are wicked, do harm, and oppress individuals and communities.
Eliminate these people and you eliminate a major threat to your ability to oppress, control, and dominate those around you. It is my belief that it is the duty of each one of us us who are "outsiders" and strange souled people to be rooted and to know how to enact justice independent of the dominant systems of whatever centralized power happens to be operant. To know how and to fearlessly do so. These centralized systems, no matter how democratic, do, in fact, not work for all people and there are painful amounts of people who experience egregious amounts of injustice within them. We can see this happening to a shocking degree right now. But it was happening before now, too. Plenty of domestic violence and other forms of socioeconomic injustice has been happening for centuries. Individuals and groups need ways to enact justice when the systems and people around them fail them. For witches, this is a major function of magic and sorcery and it has been for thousands of years. We are feared and demonized because we will take measure others will not to enact justice rather than be controlled. If you want to learn more about enacting justice in your own life, I'm offering a class called Ethical Hexing. Check it out here.
